Click-iT® EdU Flow Cytometry Assay Kits*50 tests*Catalog numbers C10418, C10424, C10425Contents and storageTable 1IntroductionMeasuring a cell’s ability to proliferate is a fundamental method for assessing cell health,determining genotoxicity, and evaluating anti-cancer drugs. The most accurate methodis by directly measuring DNA synthesis. Initially, this was performed by incorporationof radioactive nucleosides, i.e., 3H-thymidine. This method was replaced by antibody-based detection of the nucleoside analog bromo-deoxyuridine (BrdU). The Click-iT® EdUFlow Cytometry Assay Kits are novel alternatives to the BrdU assay. EdU (5-ethynyl-2´-deoxyuridine) is a nucleoside analog to thymidine and is incorporated into DNA duringactive DNA synthesis. Detection is based on a click reaction,1-4 a copper catalyzed covalentreaction between an azide and an alkyne. In this application, the alkyne is found in theethynyl moiety of EdU, while the azide is coupled to Pacific Blue™ dye, Alexa Fluor® 647 dye,or Alexa Fluor® 488 dye. Standard aldehyde-based fixation and detergent permeabilization are sufficient for the Click-iT® detection reagent to gain access to the DNA. This is in contrast to BrdU assays that require DNA denaturation (using acid, heat, or digestion with DNase) to expose the BrdU so that it may be detected with an anti-BrdU antibody. Sample processing for the BrdU assay can result in signal alteration of the cell cycle distribution as well as the destruction of antigen recognition sites when using the acid denaturation method. In contrast, the EdU cell proliferation kit is compatible with cell cycle dyes (Figure 2). The EdU assay can also be multiplexed with antibodies againstsurface and intracellular markers. When stored as directed,the stock solution is stable for up to 1 year.Experimental ProtocolsThe following protocol was developed with Jurkat cells, a human T cell line, and using anEdU concentration of 10 µM, and can be adapted for any cell type. Growth medium, celldensity, cell type variations, and other factors may influence labeling. In initial experiments,we recommend testing a range of EdU concentrations to determine the optimal concentrationfor your cell type and experimental conditions. If currently using a BrdU based assay for cellproliferation, a similar concentration to BrdU is a good starting concentration for EdU. Werecommend a starting concentration of 10 μM for 1–2 hours. For longer incubations, uselower concentrations. For shorter incubations, higher concentrations may be required. For anegative staining control, include cells from the same population that have not been treatedwith EdU.2.3 Incubate under conditions optimal for cell type for the desired length of time. Altering theamount of time the cells are exposed to EdU or subjecting the cells to pulse labeling with EdUallows the evaluation of various DNA synthesis and proliferation parameters. Effective timeintervals for pulse labeling and the length of each pulse depend on the cell growth rate.2.4 Harvest cells and proceed immediately to step3.1 if performing antibody surface labeling;otherwise continue to step 4.1.Staining Cell-Surface Antigenswith Antibodies (Optional)3.1 Wash cells once with 3 mL of 1% BSA in PBS, pellet cells by centrifugation, and removesupernatant.3.2 Dislodge the pellet and resuspend cells at 1 × 107 cells/mL in 1% BSA in PBS.3.3 Add 100 µL of cell suspension or whole blood sample to flow tubes.3.4 Add surface antibodies and mix well (Table 2, page 3).Note: Do not use PE, PE-tandem, or Qdot® antibody conjugates before performing the clickreaction; wait until step 6.1 for labeling with these fluorophores.3.5 Incubate for the recommended time and temperature, protected from light.3.6 Proceed to step4.1 for cell fixation.Fixation and Permeabilization The Click-iT® saponin-based permeabilization and wash reagent can be used with wholeblood or cell suspensions containing red blood cells, as well as with cell suspensionscontaining more than one cell type. This permeabilization and wash reagent maintains themorphological light scatter characteristics of leukocytes while lysing red blood cells.4.1 Wash the cells once with 3 mL of 1% BSA in PBS, pellet the cells, and remove thesupernatant.4.2 Dislodge the pellet, add 100 µL of Click-iT® fixative (Component D), and mix well.4.3 Incubate the cells for 15 minutes at room temperature, protected from light.4.4 Wash the cells with 3 mL of 1% BSA in PBS, pellet the cells, and remove the supernatant.Repeat the wash step if red blood cells or hemoglobin are present in the sample. The labeled cells were analyzed by flow cytometry using 488 nm excitation with a 530/30 nm bandpass to detect EdU, 633 nm excitation with a 660/20 nm bandpass to detect BrdU, and 405 nm excitation with a 450/50 nm bandpass to detect DNA content. Four populations of cells are distinguished in the EdU vs BrdU plot: cells which are positive for both (Q2, upper right), cells which are negative for both (Q3, lower left), EdU positive but BrdU negative (Q4, lower right), and cells which are positive for BrdU but negative for EdU (Q1, upper left).Dual Pulse Labeling using EdU and BrdUFollow these guidelines to perform dual labeling of cultured cells by combining EdU with BrdU labeling.• Use EdU for the first pulse and BrdU for the second pulse.• Removal of EdU from the cell culture media is not required when BrdU is added as the second label.• Addition of BrdU to culture media containing EdU results in preferential incorporation of BrdU into the DNA with the exclusion of EdU, while simultaneous addition of EdU with equimolar or half equimolar BrdU to the media results in only BrdU incorporation. This simplifies the dual labeling protocol by eliminating the wash step normally required to remove the first label from the culture media prior to addition of the second label.• Process the cells after dual pulse labeling using a proven BrdU protocol.• After the DNA denaturation step in the BrdU protocol, click label the cells first for the detection of EdU, and then follow with an antibody labeling protocol for the detection of BrdU.• Select a BrdU antibody which does not have cross-reactivity to EdU, such as clone MoBu-1 (Cat. nos. It enables dramatic increases in computing performance by harnessing the power of the graphics processing unit (GPU).CUDA was developed with several design goals in mind:‣Provide a small set of extensions to standard programming languages, like C, that enable a straightforward implementation of parallel algorithms. With CUDA C/C++, programmers can focus on the task of parallelization of the algorithms rather than spending time on their implementation.‣Support heterogeneous computation where applications use both the CPU and GPU. Serial portions of applications are run on the CPU, and parallel portions are offloaded to the GPU. As such, CUDA can be incrementally applied to existingapplications. The CPU and GPU are treated as separate devices that have their own memory spaces. This configuration also allows simultaneous computation on the CPU and GPU without contention for memory resources.CUDA-capable GPUs have hundreds of cores that can collectively run thousands of computing threads. These cores have shared resources including a register file and a shared memory. The on-chip shared memory allows parallel tasks running on these cores to share data without sending it over the system memory bus.This guide will show you how to install and check the correct operation of the CUDA development tools.1.1. Mac OS X VersionThe CUDA Development Tools require an Intel-based Mac running Mac OSX v. 10.9 or later. The list of supported Xcode versions can be found in the System Requirements section. The latest version of Xcode can be installed from the Mac App Store.Older versions of Xcode can be downloaded from the Apple Developer Download Page. Once downloaded, the Xcode.app folder should be copied to a version-specific folder within /Applications. For example, Xcode 6.2 could be copied to /Applications/ Xcode_6.2.app.Once an older version of Xcode is installed, it can be selected for use by running the following command, replacing <Xcode_install_dir> with the path that you copied that version of Xcode to:sudo xcode-select -s /Applications/<Xcode_install_dir>/Contents/DeveloperPrerequisites 2.4. Command-Line T oolsThe CUDA Toolkit requires that the native command-line tools are already installed on the system. Xcode must be installed before these command-line tools can be installed. The command-line tools can be installed by running the following command:$ xcode-select --installNote: It is recommended to re-run the above command if Xcode is upgraded, or an older version of Xcode is selected.You can verify that the toolchain is installed by running the following command:$ /usr/bin/cc --version3.1. DownloadOnce you have verified that you have a supported NVIDIA GPU, a supported version the MAC OS, and clang, you need to download the NVIDIA CUDA Toolkit.The NVIDIA CUDA Toolkit is available at no cost from the main CUDA Downloads page. The installer is available in two formats:work Installer: A minimal installer which later downloads packages required forinstallation. Only the packages selected during the selection phase of the installer are downloaded. This installer is useful for users who want to minimize download time.2.Full Installer: An installer which contains all the components of the CUDA Toolkitand does not require any further download. This installer is useful for systemswhich lack network access.Both installers install the driver and tools needed to create, build and run a CUDA application as well as libraries, header files, CUDA samples source code, and other resources.The download can be verified by comparing the posted MD5 checksum with that of the downloaded file. If either of the checksums differ, the downloaded file is corrupt and needs to be downloaded again.To calculate the MD5 checksum of the downloaded file, run the following:$ openssl md5 <file>3.2. InstallUse the following procedure to successfully install the CUDA driver and the CUDA toolkit. The CUDA driver and the CUDA toolkit must be installed for CUDA to function. If you have not installed a stand-alone driver, install the driver provided with the CUDA Toolkit.If the installer fails to run with the error message "The package is damaged and can't be opened. You should eject the disk image.", then check that your security preferences are set to allow apps downloaded from anywhere to run. This setting can be found under: System Preferences > Security & Privacy > GeneralChoose which packages you wish to install. The packages are:‣CUDA Driver: This will install /Library/Frameworks/CUDA.framework and the UNIX-compatibility stub /usr/local/cuda/lib/libcuda.dylib that refers to it.‣CUDA Toolkit: The CUDA Toolkit supplements the CUDA Driver with compilers and additional libraries and header files that are installed into /Developer/ NVIDIA/CUDA-7.5 by default. Symlinks are created in /usr/local/cuda/pointing to their respective files in /Developer/NVIDIA/CUDA-7.5/. Previous installations of the toolkit will be moved to /Developer/NVIDIA/CUDA-#.# to better support side-by-side installations.‣CUDA Samples (read-only): A read-only copy of the CUDA Samples is installed in /Developer/NVIDIA/CUDA-7.5/samples. Previous installations of the samples will be moved to /Developer/NVIDIA/CUDA-#.#/samples to better support side-by-side installations.A command-line interface is also available:‣--accept-eula: Signals that the user accepts the terms and conditions of the CUDA-7.5 EULA.‣--silent: No user-input will be required during the installation. A convenience installation script is provided: cuda-install-samples-7.5.sh. This script is installed with the cuda-samples-7-5 package.T o run CUDA applications in console mode on MacBook Pro with both an integratedGPU and a discrete GPU, use the following settings before dropping to console mode:1.Uncheck System Preferences > Energy Saver > Automatic Graphic Switch2.Drag the Computer sleep bar to Never in System Preferences > Energy Saver3.3. UninstallThe CUDA Driver, Toolkit and Samples can be uninstalled by executing the uninstall script provided with each package:T able 2 Mac Uninstall Script LocationsAll packages which share an uninstall script will be uninstalled unless the --manifest=<uninstall_manifest> flag is used. Uninstall manifest files are located in the same directory as the uninstall script, and have filenames matching .<package_name>_uninstall_manifest_do_not_delete.txt.For example, to only remove the CUDA Toolkit when both the CUDA Toolkit and CUDA Samples are installed:$ cd /Developer/NVIDIA/CUDA-7.5/bin$ sudo perl uninstall_cuda_7.5 \--manifest=.cuda_toolkit_uninstall_manifest_do_not_delete.txtBefore continuing, it is important to verify that the CUDA toolkit can find and communicate correctly with the CUDA-capable hardware. To do this, you need to compile and run some of the included sample programs.Ensure the PATH and DYLD_LIBRARY_PATH variables are set correctly.4.1. DriverIf the CUDA Driver is installed correctly, the CUDA kernel extension (/System/ Library/Extensions/CUDA.kext) should be loaded automatically at boot time. To verify that it is loaded, use the commandkextstat | grep -i cuda4.2. CompilerThe installation of the compiler is first checked by running nvcc -V in a terminal window. The nvcc command runs the compiler driver that compiles CUDA programs. It calls the host compiler for C code and the NVIDIA PTX compiler for the CUDA code. The NVIDIA CUDA Toolkit includes CUDA sample programs in source form. To fully verify that the compiler works properly, a couple of samples should be built. After switching to the directory where the samples were installed, type:make -C 0_Simple/vectorAddmake -C 0_Simple/vectorAddDrvmake -C 1_Utilities/deviceQuerymake -C 1_Utilities/bandwidthTestThe builds should produce no error message. The resulting binaries will appear under <dir>/bin/x86_64/darwin/release. To go further and build all the CUDA samples, simply type make from the samples root directory.4.3. RuntimeAfter compilation, go to bin/x86_64/darwin/release and run deviceQuery. Ifthe CUDA software is installed and configured correctly, the output for deviceQuery should look similar to that shown in Figure 1.Figure 1 Valid Results from deviceQuery CUDA SampleNote that the parameters for your CUDA device will vary. The key lines are the first and second ones that confirm a device was found and what model it is. Also, the next-to-last line, as indicated, should show that the test passed.Running the bandwidthTest sample ensures that the system and the CUDA-capable device are able to communicate correctly. Its output is shown in Figure 2Figure 2 Valid Results from bandwidthT est CUDA SampleNote that the measurements for your CUDA-capable device description will vary from system to system. The important point is that you obtain measurements, and that the second-to-last line (in Figure 2) confirms that all necessary tests passed.Should the tests not pass, make sure you have a CUDA-capable NVIDIA GPU on your system and make sure it is properly installed.If you run into difficulties with the link step (such as libraries not being found), consult the Release Notes found in the doc folder in the CUDA Samples directory.To see a graphical representation of what CUDA can do, run the particles executable.Now that you have CUDA-capable hardware and the NVIDIA CUDA Toolkit installed, you can examine and enjoy the numerous included programs. In particular, when venting a hazardous gas, the piping or tubing should be located far enough away from any buildings or win-dows so to not create a further hazard, and the vent opening should be protected against anything that could clog it.For outdoor installations, the butterfly valve should be located away from vehicular traffic.In order to avoid damaging of the valve disc, special care has to be done in carrying out accurate measurements to assess that it can rotate in the flange of connection and in the pipe without difficulties.Furthermore, center correctly the valve on the connection flanges.A suggested bolt tightening sequence is to process “three o’clock, nine o’clock, twelve o’clock, six o’clock, etc.”. Turn valve to “close” position and remove “open” control. Servicing mode will depend on the type of valve control.b. Remove screws (key 23 for sizes DN 50 to DN 200 and key 27 for DN 250), slide off valve body from pipe and replace O-ring (key 7). Note: It may sometimes be neces-sary to widen counterflanges so as to remove valve.c. Remove screws (key 12), hub (key 1) and upper bushing (key 9), and replace O-ring (key 13 and 14).d. On sizes DN 50 to DN 200: Remove dowels (key 6).On size DN 250: Remove bush (key 22), pin (key 6) and replace O-ring (key 20 and 21) if worn.e. Remove shaft (key 4).f. Remove disk (key 8).g. Remove screws (key 11) and plate (key 5).h. Replace gasket unit (key 3) and O-ring (key 6) if worn.i. Read it carefully before use.1.2 Data viewerThis Data Viewer refers to the SD card set in a Paperless Recorder and recorded data can be referred to with the personal computer by the adaptor or the FTP.1.3 Contents of packageThe following items are packaged with the product.●CD-ROM for installation: 1●Instruction Manual which is installed above CD-ROM1.4 Recommended operating environment●Microsoft Windows XP or Vista.The Viewer is not run on Windows 95, 98, 2000, NT or Me.●Hard disk with a free capacity of 500MB or more●Capacity of RAM necessary so that OS may operate normally●Memory card. (SD card)(Panasonic company 1~32GB or Sandisk company 1~32GB is recommended)●Printer driver●PC made of maker1.5 Install1)If other application software programs are open, terminate all of them.2)It the data viewer has been already installed, delete it from “Add/Remove Programs” on ControlPanel.3)Set CD-ROM in the personal computer drive.4)Start “Setup.exe” in the CD-ROM disk.Please open index.htm when not starting automatically.The Data Viewer and the Parameter Loader are installed at the same time.5)Follow the instructions displayed on the screen.6)A message is displayed, prompting you to verify that “Data display setup is complete”.Now, the Data Viewer installation is completed.1.6 UninstallPlease uninstall the Data Viewer by the following operations, and delete it according to the instruction of Windows (Notes are included).The Data Viewer and the Parameter Loader are uninstalled at the same time.“START of Windows”⇒“Control Panel”⇒“Add/Remove Programs”⇒“VM7000A”When you install the differing version, before installing the upcoming version, please uninstall the software that is now by the above-mentioned method.There is a possibility of not operating normally.2.B ASIC OPERATION2.1 StartSelect “Programs”⇒“VM7000A”⇒“Data Viewer” from the Start menu.2.2 Open the fileTo open the file of recorded data, the following operation is done.1)The file is copied from the SD card to the personal computer.When you insert the SD card in the main body of a Paperless Recorder, the folder of “Recorder”is automatically made in the SD card.The SD card where the file is preserved is connected with the personal computer, an arbitrary file is selected from “Recorder”⇒“Data”, and it copies it to the personal computer.The SD card reader might become necessary.2)Select “File”⇒“Open file”.The same operation can be done even by the “Open” of tool bar.Refer to item 4.1 for the tool bar.3)Please select “Open” that chooses the file of recorded data in the folder copied to the personalcomputer and opens.If data file is normal, following display is appeared.Data Viewer is composed of three (Trend screen, Instantaneous value, and Event Summary). Instantaneous value and Event Summary can only be changed “Display / Non-display” from “View” of menu. And, Layout can be changed from same Item.Refer to item 4 for the composition of display, and refer to item 5.2 for the “View” of menu.2.3 Save the fileTo save the file of recorded data, the following operation is done.1) Select “File”⇒“Save display state” or “Save As”.The same operation can be done even by the “Save” of tool bar.Refer to item 4.1 for the tool bar.2)The currently screen displayed to select “Save display state” is preserved in former open file inthe superscription by viewer link file format (*.dlk).It preserves it specifying the file name and preserving ahead of new when “Save as” is selected.3. B ASIC COMPOSITION OF TREND DISPLAY3.1 Trend display⑪Alarm occurred /cleared mark① Group tabThe group display can be changed by selecting “①Group tab”. ② Channel tabSelected “②Channel tab” moves at the right of the channel, and displays the corresponding width of the scale in “③Trend display area”. ③ Trend display areaThe trend data recorded can be displayed. ④ Scale displayThe scale width set each channel can be displayed. ⑤ UnitThe unit set each channel can be displayed. ⑥ CursorThis date of line for measured value is displayed on the “⑧Measured value display”. ⑦ Cursor dateThe date that the “⑥Cursor” indicates is displayed. ⑧ Measured value displayMeasured values at the position selected by “③Trend display area” are displayed. For more information, refer to the Polycom® ImmersiveTelepresence (ITP) Deployment Guide.Touch Panel/ User Interface When joining a Polycom Conferencing for Microsoft Outlook (PCO) conference from the Touch Panel, you were not prompted for a conference password, even if a password was required for the meeting.With PCO, private meeting details were displayed on the Touch Panel, even if the Primary HDX system was not configured to Show Private Meeting Details.Known Issues and LimitationsFor UsersThe following table lists the known issues relevant to RPX HD end users.Feature DescriptionAudio/Video Calls The RPX will not accept any incoming audio calls when it is already in a video call.To avoid this issue, place outgoing audio calls instead of receiving incoming audio calls when you are already in a video call.When DTMF tones are heard during the process of dialing an audio call, the near-end and far-end audio is muted for a brief moment.If you hang up an incoming audio call and then immediately place an outgoing audio call, the RPX may not hang up the initial incoming audio call.To avoid this issue, wait five seconds between consecutive audio calls.If the RPX is in a single endpoint video call (such as with a VSX or HDX video conferencing system) and the Do Not Disturb feature on the RPX is disabled, an incoming call from a two-codec or three-codec system will cause the center camera on the RPX to momentarily move to the side before returning to its correct position.If the projectors are in sleep mode when an incoming video call is automatically accepted by the RPX, it may take up to 70 seconds for the projectors to automatically power up. During the 70 seconds that it takes for the projectors to warm up and show far-end video, the RPX meeting participants may not notice that the call has been established.To avoid this issue, verify that the projectors are powered up before placing or receiving any video calls.If the projectors are in sleep mode when a video call comes in, any codecs that are not being used will briefly show near-end video. This only occurs when the number of near-end codecs is more than the number of far-end codecs, such as when a RPX 400 on the near end receives an incoming call from an RPX 200 on the far end, or when either an RPX 400 or 200 receives an incoming call from a single endpoint (VSX or HDX).If you place a point-to-point call to an RMX Virtual Meeting Room (VMR) and then add a site to the call from the Conference List on the Meeting Composer screen (with the Enhanced UI only), the point-to-point call will be dropped and a multipoint call will be created with the VMR as a participant in that multipoint call.To avoid this, hang up the VMR call and then make a new call with the participants that you want in that call.If you are using Meeting Composer and you dial two audio sites concurrently, the Touch Panel may show that you are connected to the second audio number dialed when you are actually connected to the first number dialed.To avoid this issue, when want to connect to multiple audio sites or to both audio and video sites when using Meeting Composer, connect to the video sites first (if any), and then add the audio sites one at a time.When you place a call to an RMX VMR using the following syntax, the call will not go through: IP##MeetingRoomID.To avoid this issue, place the call using this syntax: MeetingRoomID@IP (for example,*************.130.21).Feature DescriptionAudio/Video Calls If you dial an incomplete IP address for a video call (for example, 172.16.254.), you may hear a ringing sound for approximately 90 seconds. Until the ringing ceases, you will be unable to place another call.Content If you share content using a laptop, for best results, set its input resolution to 1024x768 and its refresh rate to 75 Hz. This will ensure that the content image renders correctly.Document Cameras The Eye-10 document camera used in some custom solutions does not support the Freeze function that is available for other document camera models.Touch Panel/ User Interface If you press the Content button on the Touch Panel when no content source (such as a laptop) is connected to the RPX with the VGA cable, the Primary HDX codec will generate a hidden message on the Primary wall screen. The message states "PC input resolution and/or refresh rate not supported.” This message will not be visible onscreen because the RPX is programmed to picture mute all wall screens when the system is not in a call. If you establish a video call while the message is activated, the call will take longer than usual to connect. To avoid this issue, wait three seconds (during which time the message will time out) before placing a video call from the Touch Panel.In an audio call from an RPX to a cellular phone or analog phone, if the remote user disconnects the call first, the Touch Panel continues to show the audio call as in progress. To avoid this issue, manually press the Hang Up button after each audio call is completed. The RPX will not accept incoming audio or video calls when the Hang Up button is off hook.When searching for a site in the global directory with the Enhanced UI, up to nine characters can typically be displayed on the screen. However, depending on the width of the letters in the name, more or less of the site name may be truncated.With Meeting Composer, when dialing a phone number with more than 10 digits, or dialing anyotherlongstringsuchasextension@IP_address(ex:*************.130.201),the string will likely be truncated when displayed in the right-hand pane of the Touch Panel.If you place a point-to-point call to an RMX Virtual Meeting Room (VMR) and then add an audio-only site to the call, the two columns on the left side of the Meeting Composer screen in the Enhanced UI will go blank and the icons at the top of the columns will become grayed-out.When Polycom Conferencing for Microsoft Outlook (PCO) is used to schedule multiple meetings and you select one of the meetings on the Touch Panel, the details for that meeting display on the left side of the Touch Panel screen. Using these suffixes may cause the system to incorrectly interpret them as an ITP suite, instead of distinct audio speed dial entries.Avoid creating directory entries that have an “&” symbol in the name. If you do so, the entry will appear on the site list with the word “amp” in the name rather than the “&” symbol.When the RPX is in a call, sending Telnet commands to change the video format may not work properly.To avoid this issue, do not use Telnet commands to change the video format when the RPX is in a call.If you use the web UI to place a call that is not at the default call speed, the codecs will not automatically adjust to the same call speed. If network resources become limited, not all of the codecs may connect, which may make it appear that one of the projectors is not working properly. If a projector does not work correctly in a call, you should check if the codec connected. If it did not connect, reducing the call bandwidth may solve the issue.If your ITP environment is configured to use both the LDAP directory and H.323 Gatekeeper functions, and your speed dial entries are not IP addresses, video calls may take longer to connect due to the additional communication involved between the various components in the solution.Feature DescriptionControl System When you connect to the codecs through Telnet or through the Crestron Toolbox and use the command prompt, you may see “overflow buffer” and other error messages when you usethe Touch Panel. These errors also appear on the Crestron log. This issue does not affectsystem performance or functionality.Directory If you add a site from the CMA directory to the speed dial list and then later change the name of that site in the CMA, the speed dial entry name that is displayed on the Touch Panel maynot be updated.To fix this issue, reboot the codecs and the AV2 System Controller. Alternatively, from theHDX web UI, delete and re-add the renamed CMA site to the Speed Dial list.Microphones If you disconnect the Polycom Ceiling Microphone Arrays and then connect any microphones other than Ceiling Microphone Arrays, the proper stereo settings may be lost.If this occurs, launch the Polycom Telepresence Tool, make sure that all the HDX codecs areconnected, and then click Configure HDXs to set the microphones to their correct settings.Touch Panel/ User Interface If any of the HDX codecs are rebooted without rebooting the AV2 System Controller as well, the HDX UI remains onscreen.To avoid this issue, reboot the AV2 System Controller whenever any of the HDX codecs are rebooted. The VNOC, Service, and Site Administration teams are advised to reboot (power up) the AV2 System Controller after the HDX reboots (powers up) as part of the reset process or when recovering from a power failure. Placing a call without rebooting the AV2 System Controller will cause the Touch Panel to freeze.If you reboot the Primary HDX codec while the RPX is in an audio call (with the Help Desk, for example), the Hang Up button on the Touch Panel will freeze.To avoid this issue, reboot the AV2 System Controller when the Hang Up button enters that frozen state.Occasionally, the incorrect video format will be displayed on the Touch Panel Admin screen. To determine the correct video format:1. From the web UI, go to Admin Settings > Cameras.2. Check the Video Quality field for the camera being used. If VideoQuality=Sharpness, the video format is 1080p30; if Video Quality=Motion, thevideo format is 720p60.Alternatively, you can check the Video Format on the web UI Place a Call page.When initially loading the Crestron Touch Panel and then loading the AV2 System Controller, a Toolbox Results dialog box may appear at the end of the installation process. Before mating, measure the pin depth (Figure 2) of the device that will mate with the termination, using a pin depth gauge(Figure 3) or equivalent. Based on terminations returned for repair, destructive pin depth ofmating connectors is the major cause of failure in the field. When the termination is mated with a connector having a destructive pin depth, damage will likely occur to the termination. Connectors on test devices that mate with terminations may not be precision types and may not have the proper depth. They must be measured before mating to ensure suitability. When gauging pin depth, if the test device connector measures out of tolerance (Table 3) in the “+” region of the gauge (Figure 3), the center pin is too long. Mating under this condition will likely damage the termination connector. On the other hand, if the test device connector measures out of tolerance in the “–” region, the center pin is too short. While this will not cause any damage, it will result in a poor connection and a consequent degradation in performance.b.Avoid Over Torquing Connectors. Overtorquing connectors is destructive; it may damage the connector center pin. See Table 4 for torque recommendations. c.Do Not Disturb Tuning Washers on Connector Center Pins. The center conductor on some terminations contains a small tuning washer located near the point of mating (interface) (Figure 4). This washer compensates for minor impedance discontinuities at the interface. The washer’s location is critical to the RF component’s performance. Do not disturb it.d.Avoid Applying Excessive Power. The 28 series terminations have a maximum power rating of 0.5 watts. The 29 series, 20 dB offset terminations are rated at 0.25 watts. Applying power levels beyond these values, for even short durations, can damage the termination resistor.e.Avoid Mechanical Shock. Terminations are designed to withstand years of normal benchhandling. However, do not drop or otherwise treat them roughly. Theprecise geometry that makes the termination’s high performance possible can be disturbed bydirt and other contamination adhering toconnector interfaces. When not in use, keep the termination connectors covered.Connector CleaningOver time the outer conductor mating interface will build up a layer of dirt and metal chips that can severely degrade the connector’s electricaland mechanical performance. The build up also tends to increase the coupling torque which can damage the mating interface. The cleaning ofconnectors is essential for maintaining goodelectrical performance. The connectors should be checked for cleanliness before making anymeasurements (or calibration). The cleaningprocedure is listed below:Required Items:1. Low pressure compressed air (solvent free)2. Lint-free cotton swabs3. Isopropyl alcohol4. MicroscopeCleaning Procedure:1. Remove loose particles on the mating surfacesand threads etc. using low-pressure compressedair.2. The threads of the connector should becleaned with a cotton swab. When theconnector threads are clean, the connectionscan be hand-tightened to within a half a turnof the proper torque.3. Clean mating plane surfaces using alcohol oncotton swabs (Figure5). Pay close attention tothe size of the cotton swab. Use only enoughsolvent to clean the surface. Use the leastpossible pressure to avoid damaging connectorsurfaces. Do not spray solvents directly on toconnector surfaces or use contaminatedsolvents.g.Maintenance. Anritsu recommends that nomaintenance other than cleaning be attempted by the customer. The termination should be returned to Anritsu for repair and/or service when needed. Figure5. Cleaning Technique Using Cotton Swabs CautionIf installed, do not disturb the tuningwasher on the center conductor.See paragraph 4c.4PN: 10100-00004 Revision M28/29 Series Terminations OMM5.PERFORMANCE VERIFICATIONThe performance of precision terminations can be verified using a Vector Network Analyzer (VNA). With proper calibration, measurements are traceable to the National Institute of Standards and Technology (NIST). Table5 lists the recommended Anritsu calibration kit and calibration type for each termination interface.(1)Sliding terminations are unavailable for the N and W1 interface.A sliding termination calibration is recommended in cases when high return loss accuracy is required. While the quality of the termination enters into the error terms of a VNA calibration, it is the directivity that suffers the most if the termination’s return loss degrades with increasing frequency as is the case with broadband loads. The directivity after a fixed load calibration is in the 25 dB range at 50 GHz whereas the same calibration done with a sliding load would yield directivity in the 34 dB range. Therefore, when neglecting other sources of error, measuring a 20 dB return loss device in a system having a directivity of 25 dB would have a maximum absolute error of 7.20 dB. The same device measured in a system having a directivity of 34 dB would have a maximum absolute error of 1.95 dB. AFBR-5978ZDigital Diagnostic 650 nm Transceiver for Ethernet (10/100 Mbps) with SC-RJ connectorApplication Note 5289 Reference DesignIntroductionThe AFBR-5978Z transceiver provides the system designer with the ability to implement Fast Ethernet (100 Mbps) or Ethernet (10 Mbps) over standard band-width 0.5 NA (numerical aperture) Plastic Optical Fiber (POF) and 0.37 NA Hard Clad Silica (HCS) fiber. The AFBR- 5978Z transceiver features an advanced digital diagnostic interface, compliant to the “Digital Diagnostic Monitoring Interface for Optical Transceivers” SFF-8472 Multi-source Agreement. The connectivity available for the transceiver is SC-RJ. This product is lead free and compliant with RoHS.Industrial Fast EthernetIndustrial Fast Ethernet is defined as the use of the Ethernet protocol in an industrial environment, for auto-mation and production machine control. Until recently, an industrial controller would communicate with a slave machine using one of several possible open or propri-etary protocols such as ProfiBus, Foundation Fieldbus, and SERCOS. Increasingly, Ethernet is used as the link layer protocol (layer 2 in Open Systems Interconnec-tion or OSI model) with proprietary protocols riding on top in the network to application layers (layer 3 and up in OSI model). The advantages are increased speed, better interoperability, easy integration with TCP/IP based networks such as the internet and the ability to use standard routers, switches, hubs etc. Examples of protocols based on Industrial Fast Ethernet are ProfiNet, Fieldbus High Speed Ethernet and SERCOS III. While the Ethernet standard permits network nodes to be connected via central hubs with Carrier Sense Multiple Access with Collision Detection (CSMA/CD), the low cost of present day switching technology makes that Industri-al Fast Ethernet is primarily used in a dedicated point to point topology. The use of this topology allows for time critical applications like motion control etc.Industrial Fast Ethernet over POF/HCS has numerous advantages over copper solutions. While copper based communication links are susceptible to EM fields and emit EM noise which may interfere with other instru-mentation, fiber optic links are immune to EM fields and do not generate them. Other advantages of fiber over copper are: low weight, complete galvanic separation between link partners, easy field termination and mainte-nance, easier installation due to short bending radius as well as reduced performance impact over temperature.HCS is a trademark of OFS CorporationAFBR-5978Z is compatible with the SC-RJ Connecting System from Reichle & De-Massari AG, SwitzerlandFigure 1. The insert shows a block diagram of a typical clock/data recovery circuit of the receiver section of the PHYFO Network ComponentsThe typical components used in an Industrial Fast Ethernet fiber optic link are depicted in figure 1:• Network Interface Controller (NIC) comprising of a Media Access Controller (MAC), which handles link control and makes the data available to higher network layer functions and a Physical Layer Device (PHY) which serializes the data and performs clock and data recovery on the incoming data stream. • Fiber Optic Transceiver which converts the serial data from the NIC to an optical signal and vice versa. Able to monitor the optical link quality and environment variables.• Plastic Optical Fiber or Hard Clad Silica fiber to transport the optical information to the link partner. Maximum link distance at 100 Mbps is 50 m for POF and 100 m for HCS fiber, using the AFBR-5978Z transceiver.Physical Layer DefinitionsIndustrial Fast Ethernet defines three signal types:The optical signal is defined as the optical signal into, and out of, the fiber. See A in Figure 1. The optical signal is serial binary between two optical light levels. Since the DC balance of the optical signal needs to be kept within limits the serial binary stream is encoded. For Fast Ethernet (100 Mbps) the encoding is 4B/5B NRZI at 125 MBd and for Ethernet (10 Mbps) the encoding isManchester at 20 MBd. Auto-negotiation signals are encoded as Fiber Link Negotiation Pulses (FLNP) over a 1 MHz carrier.The electrical signal is defined as the differential signal between the fiber optic transceiver and the NIC. See B in Figure 1. The electrical signal is differential serial binary between two PECL levels referenced to 3.3 V (also known as Low Voltage Pseudo Emitter Coupled Logic or LVPECL). Because the electrical signal is the quantized, amplitude limited conversion of the optical signal, the encoding is the same as the optical signal.The electrical data is defined as the framed and clocked data between the PHY and the MAC, also known as Media Independent Interface (MII). See C in Figure 1. The clock is recovered from the incoming binary signal stream by the PHY and subsequently used to sample the data. On the transmitter side of the PHY (B in Figure 1), the data is encoded and transmitted based on the local clock.AFBR-5978Z Recommended TerminationThe AFBR-5978Z can easily be integrated into new and existing (industrial) Ethernet systems (see Figure 2). The recommended termination of the AFBR-5978Z, the LVPECL interface to the PHY and three different NIC con-figurations are illustrated in Figures 3 to 5. For details on the LVPECL interface between transceiver and the NIC see the AFBR-5978Z datasheet.Application: Media ConverterEthernet uses different encoding for signals on copper and fiber links. A media converter is utilized to convert between these two signals. A media converter application using the AFBR-5978Z transceiver requires an interface IC with a LVPECL PHY connected to the AFBR-5978Z and a twisted pair PHY connected to the RJ-45 interface. See Figure 3. The LVPECL PHY needs to be compatible with one or more of the following Ethernet standards: 100BASE-FX, 100BASE-SX and 10BASE-FL. Examples of such interface ICs are the MicroLinear ML6652, DaviCom DM9301, etc.The AFBR-0978Z evaluation board uses the MicroLinear ML6652 and is the basis of the AFBR-5978Z Reference Design.Application: Industrial Network DeviceAn industrial network device based on the Ethernet pro-tocol (like ProfiNet, Fieldbus HSE or SERCOS III) typically utilizes a protocol specific ASIC with MII interface, suchas the Siemens-NEC ERTEC series. An industrial network application using the AFBR-5978Z transceiver therefore requires a PHY that translates between the LVPECL signals of the AFBR-5978Z and MII signals of the protocol ASIC. See Figure 4. The LVPECL PHY must be compatible with one or more of the following Ethernet standards: 100BASE-FX, 100BASE-SX and 10BASE-FL. Examples of suitable PHY ICs are the MICREL KSZ8001, Intel LXT971A, etc.Application: Communication Network DeviceA communication network device for Ethernet and Fast Ethernet, like a PC motherboard, router or switch, requires a specialized IC with a LVPECL PHY connected to the AFBR-5978Z and a bus interface connected to the host system. See Figure 5. The LVPECL PHY needs to be compatible with one or more of the following Ethernet standards: 100BASE-FX, 100BASE-SX and 10BASE-FL. Example of such specialized ICs are the MICREL KS8695P and AMD Am79C973, both for the PCI bus.Figure 2. The output emitter followers should operate in the active region such that DC current is flowing at all times. In case of DC-coupling of the AFBR-5978Z to the NIC, the proper termination of the output is 50 W to Vcc - 2 V. For a system operating at 3.3 V the LVPECL outputs should be pulled up to Vcc with a 130 W resistor and pulled down with an 82 W resistor.In case AC-coupling is required for the PECL input structure of the NIC due to supply voltage for example, the transceiver PECL output needs to be biased by coupling it to ground with a resistor. Because the PECL output common-mode voltage is fixed at Vcc - 1.3 V, the value of the resistor is cal-culated as 142 W assuming 14 mA DC current. However, it is recommended to increase this resistor slightly to 150 -200 W to compensate for the AC component of the signal which is transmitted to the PECL receiver side and hence, lowers the termination resistance seen from the transceiver side. On the NIC side, PECL termination needs to be in place as recommended by the NIC manufacturer. See Avago application note AN-5325 for an example.The choice of coupling capacitance needs to balanced between high frequency performance (i.e. low jitter) and capability to carry prolonged periods of consecutive “1”s and “0”s or other slow signals like auto-negotiation (i.e. low cut-off frequency). For the AFBR-5978Z transceiver in an industrial Fast Ethernet application the recommended coupling capacitance is 10 nF.TransmitterThe LVPECL (TD and TD) input of the AFBR-5978Z is an AC coupled, 50 W terminated, self-biased current switching differential. The coupling capacitance is 10 nF. Due to the AC-coupled input of the transceiver proper biasing of the PECL output of the NIC needs to be in place, which is typically detailed in the NIC datasheet or application information. Placement of additional coupling capacitors between the NIC and AFBR-5978Z should be avoided.Figure 3. General AFBR-5978Z termination and interface schematic for a communitcation network deviceGeneral Design and Layout RulesThe following points need to be taken into account in a PCB design incorporating the AFBR-5978Z:•The 10 µF and 0.1 µF decoupling capacitors and the ferrite inductors must be placed as close as possible to the transceiver. Tantalum or ceramic chip capacitors are recommended.•When in the operating state, the transceiver induces relatively large current transients and therefore the power supply design needs to be of sufficient capacity and output stability. In the reference design the 3.3 V power plane is regulated by a LT1529 which is of sufficient current capacity but needs a large electrolytic capacitor on the output side for stabilization. See C9 + C29 in Figure 3.•The ground pins of the transceiver need to be directly connected to a contiguous ground plane provided in the circuit board to provide a low inductance power supply ground.•To ensure the best possible performance of the, typical bandwidth limited, industrial fiber optic link, it is good practice to optimize the electrical path between the transceiver and NIC. Therefore, the transmitter and receiver signal lines between the transceiver and NIC need to be differential pairs, equal in length, as short as possible, on one signal layer (no vias) and impedance matched to 50 W.•The differential signal lines are best placed in a signal layer directly above a ground layer. The ground plane must not be interrupted or cut by a trace over the entire length of the differential signal lines. This ensures a low inductance signal return path and continuous impedance along the trace.•The bias resistors in the receiver signal line need to be as close as possible to the NIC. This is recommended for both DC and AC coupling.•If required by the NIC, any bias resistors in the transmitter signal line need to be as close as possible to the transceiver.•It is recommended to provide a solid Vcc and ground plane under/around the transceiver such that it helps the transceiver dissipate thermal energy through the two Vcc and two Ground pins.•When the signal detect pin (SD in Figure 3) of the transceiver is connected to LVPECL compatible logic, the proper termination needs to be in place. If signal detect is not used, the SD pin of the transceiver is best left floating.•The transmitter disable pin (TxDIS in Figure 3) of the transceiver is internally pulled up to Vcc. Hence, if the transmitter disable functionality is not used in the application, this pin needs to be connected to ground for the transmitter to be operational.
